One thing that can vary dramatically increase the time it takes for a directory to update over USB, is it the icons are set to show previews.
Somewhere else I saw a comment saying that both the source and destination directories should be set only show the final list, and no file previews on the icons or on the side panel.

Your empty directory might eventually populate if you let it sit long enough.
