I'm a big fan of Troikatronix's Isadora product. It contains modules
for warping a projected image all sorts of ways, and with a little bit
of programming you can craft custom patches and control systems for a
wide variety of live performance applications.

Cueing will be fairly straight forward, in order so a single cue list works. I've even thought about PowerPoint or Keynote with masks and/or cropping.

You will need the Basic Video License to do the custom geometry or the Pro Video License if you want to do more intense masking or warping. You can rent the license for only as long as you need instead of buying the entire software package. We are actually teching a show as I type projecting multiple signs on various set pieces across the entire stage. We are using two projectors run through a Matrox Dual Head to Go and cover the entire stage.
