I would suggest using lighting or projection for the tornado - perhaps projecting onto/through some fog or haze onstage - rather than trying to get an actual vortex out of smoke that would be visible and understandable to an audience. Les Miz used to use twin spin gobo rotators to get their whirlpool vortex. Something like that might work for you. Or, something fancier with projections.
You might also consider whether or not it needs to be particularly realistic, or if a symbolic spinning type thing would be sufficient.
